Did you watch episodes 1-26 then The End of Evangelion? Death and Re-birth is a recap, but I'd still watch it. If you watched the rebuilds, you might as well have never watched it to begin with.

Both of the girls are still alive in the anime I've seen, but they're supposed to be dead. I'm not sure how the timeline goes.
