I've been using this for a few weeks now, and I have been getting a lot of errors lately. I just got a blacked out screen three times in the past 4 days and I have to restart my VM to close Vindictus. Is there a way to fix this or is this the server?

No way to fix it, just have to restart vindi. It's the server. You shouldn't need to do a full restart of your system tho.

Any time. I usually wait until I'm on a boat to hit "Home".

The GUI comes up. You don't want to hit "start" on the bot until you are on a boat, tho. So you need to alt+tab.

Ok, it went into battle, and didn't kill any monster for me.

It won't kill anything. It will just enter a dungeon and use trans to level the skill up.
