Another program is going over the game instance.
Try to close the programs that is running in your background
I don't really know where to put this so I'll put this here.
My problem is that whenever I'm playing a game, be it CoD or Fallout, my windows cursor appears over my game right in the middle of the screen every 5 minutes or so and makes it so I can't move my char until I click on the game again. When I click on the game it aims up and shoots so my hiding spot or whatever is gone and I typically die. It's starting to piss me off.
Any ideas on what could be causing this?

I think something is trying to minimise your game but can't so the cursor just appears and you have to click it to go back into the game. You said that it happens on any game, "be it CoD or Fallout", so I reckon it's a background application which is causing this e.g your Anti-Virus or something.
Here's another piece to the puzzle, whenever I'm on a youtube video on full screen my taskbar appears on the screen and I have to click on the video to get it to go away. Is it the same thing?
Edit: I should also throw in that when I'm typing it often occurs and makes the 'ding' sound and makes it so that I can't type anymore and the top of my window gets lighter indicating that it's become a background program.
The thing is, though, is that I have no programs running except skype and even when I exit out of that the problem persists.

It sounds like some other process i running, but you say there isn't. Try to post a screenshot of the Processes list from the Task Manager.
It could also be your keyboard, maybe it has some macro button, or a partially broken button that activates by itself sometimes.
