It depends on what you're using that sentence for. "I will feel better as soon as I take the medicine." - Is an action you will do in the future (in the next minute, hour, day, week, month, year, etc. - that's the future.) Also I think "the medicine" seems to be wrong. It should be just "medicine."

"I will feel better as soon as I take medicine."

The second sentence is describing an action that has been already done in the past. "I felt better as soon as I had taken the medicine." - So you already feel better since you had already taken the medicine. Same thing with this sentence too, it should be:

"I felt better as soon as I had taken medicine."

    --

Both sentences are correct but they have different tenses. Hope I helped.

This is exactly how the teacher wrote the sentences
    " I ....... ( feel ) better as soon as I ......... ( take ) the medicine
So if I answer it as
I will feel better as soon as I take the medicine
does she have any right to say that it's wrong since it's grammatically correct?

Trick: In such situation, made by others, add the least things possible.
The first option requires you to add will, the second doesn't.

Also,i think it'd be took not had taken O.o

I will feel better as soon as I take the medicine
    That's talking in the future.

I felt better as soon as I had taken the medicine
That's after you got better and you're referring to how you feel better now.
