Hmm. Is your MCP updated to the latest version?
Did you set up MCP / Eclipse (both) correctly to suit MCP? As I know there is a way to setup MCP to work with Eclipse efficiently (by adding the bin folder, decompiling, setting workspace, etc).
I've just finished making my client, but when I reobfuscate no classes are recognized as changed. Any ideas why MCP isn't locating my edited files?

I updated my MCP before starting, I set up MCP Eclipse just like always (and I've had a plenty of mods work prior to 1.3), and I always add the bin folder. It's odd because I have the same setup for 1.3.1 and nearly the exact same code, but 1.3.2 doesn't recognize anything.
