MAT Automaton new script help

My problem is that when I start MAT with the new automaton script it won't auto update. What it does is it minimizes MAT then it opens somethingg saying MATautomaton needs to be updated update now or later? I TRY to click yes but it won't let me click anything, and it has the loading cursur when I hover my cursur over it.
