Well simply verifying the game integrity will do it to. For some reason the game cant recognize you have a different file there, but Steam can. So deleting files isnt really necessary.
And like llama said, uploading one file simply because you forgot to make a backup is kinda a pain, especially seeing as how you can get it back by doing what was said. But maybe someone will be nice enough to do it.
