So I think I know what is happening and why people are getting banned.

I believe the game developers added a CRC check on the PAK files that is initiated once the game is opened. This is not done by EAC, but is done by the game itself. Once you load in the game (most likely at the loading screen), the game performs a CRC check on certain PAK files to determine if someone is cheating. If the CRC of the PAK file is invalid, then it uploads this information to their servers. This will then trigger a manual check on your account from a moderator to determine if you're cheating. Moderators can determine you're using FOV hacks by the amount of times you failed CRC checks. Once a moderator confirms you cheated, they send your info to EAC and they apply the ban to your Steam account. EAC has already confirmed by someone who was banned on here that they were not flagging accounts, they were banned based on information received from game moderators.

Yes, modifying pak files is detected, its unfortunate that your friend lost his main account because of it.
