Umm, you should check exactly what kind and level of transparency transparent textures(windows, etc) use in the game, and apply the same. Photoshop transparent might not mean in-game transparent.
If the transparent objects use an additional map file which sets the transparency and not the texture itself, then it might be a bit more tricky to achieve this result, but it could still be possible.

It's not really a science or "advanced" in any way, even hex modding is far more sophisticated. Why would someone spend a day of work just to bring you a mod release? Well... if you use a proper macro to do it, it should be more like a minute. I guess within all of you "photoshop pro's" there is one that knows how to use actions...
