Is my main going to be banned if my alt account is banned due to hacking? Because when I signed up for a new account it kept on saying "system error." So I am afraid that Nexon already know that my computer hacks?

The "system error" means you are banned from registering NEW accounts. And nexon (usually) does not ban different accounts for hacking just because they are on the same IP.
