After a small research I found a pretty recent post about a developing 3DS emulator that is still in an inicial stage. You can read more about it here Citra - New 3DS Emulator | GBAtemp.net -> The Independent Video Game Community: 3DS, Gateway 3DS, NDS and R4, Wii, PSP, PS4, Xbox One and all the gaming universe as to the Pokemon X and Y roms I did manage to find downloads and I am downloading Pokemon Y right now and will upload it later if you want to. If you don't want me to upload it you can just find torrents of the roms in pirate bay but as far as I know there is no working 3DS emulator right now, maybe in the following months or next year.

99% of 3DS Emulators, if not all are fakes. No-one has been able to successfully get one up and running without having serious issues, I don't even think that people have managed to get the BIOS out from a 3DS yet.
