Sure is a good build, would recommend getting an SSD however.

Should I upgrade the memory to,
16GB (4 X 4GB) Quad Channel DDR3 at 1600MHz
instead of 8GB (4 x 2GB)

and

2TB 7200 RPM SATA 3Gb/s
instead of 1TB

Depends on what you're going to use your PC for most.
4GB - 6GB should be enough for gaming, might consider 8GB+ when you want to render videos etc
As for the storage, that really depends on how much you'll be needing.

So instead of spending money on extra RAM/HDD I would just invest in an SSD.

I would consider a SSD instead of a HDD, but it don't really last that long :/ I love that its very fast, low power consumption and no noise but then again it do cost more :/
I'll have to see when I have more money to spend.

Why go with the LGA 2011 platform? You could get the same performance with a LGA 1155 platform.

Add a SSD.

Would it be better to have a SSD as a main and a HDD as a backup?
Would it be better to store what kind of applications on which hard drive?

Basically you would install your programs (aswell as Windows) on the SSD.
Your media/downloads etc can be stored on your (much larger) HDD.
